There is an important distinction:

Istanbul Archaeological Museums have extremely ancient artifacts, but the very oldest major archaeological sites are elsewhere in Türkiye.

For objects >5,000 years old, the Museum of the Ancient Orient in Istanbul is particularly important because it contains ancient Mesopotamian material.

But if your goal is:

“I want to physically see things made or built by humans more than 5,000 years ago in Türkiye.”

I'd prioritize:

  1. Göbekli Tepe — ~11,000 years
  2. Karahantepe — ~11,000 years
  3. Çatalhöyük — ~9,000 years
  4. Aşıklı Höyük — ~10,000 years
  5. Yumuktepe + Mersin Museum — ~9,000 years
  6. Konya Archaeology Museum — excellent collection of Neolithic objects
  7. Alacahöyük — ~6,000+ years at the oldest levels

And Çatalhöyük is probably the most practical choice if you want to see both the archaeological site AND actual ancient objects, because its artifacts include tools, figurines, pottery, obsidian and other materials preserved from Neolithic life.
